 I believe that Smithy's final form from Super Mario RPG is a good example of this, even though disabling the Smithy Body is a bit optional.
 I think it would be nice for RPG-developers to delve into that idea of "cripple various segments of the final boss to make him not-so-Godly."

				| What bothers me is how final bosses are always so final and tend to have two forms. There is the first form which is the only thing you see and then once you beat it, you fight an even harder form. Why not just conserve your energy and become that second form right away and just wipe em out? Also, what is up with secret bosses always being harder than final bosses? Some dead ghost pirate is stronger than some fusion dragon? These are things that annoy me. Why not make the secret bosses tough, but they are defeated to help you defeat the final boss? By giving them say, powerful items which you can use to further help defeat the final boss, perhaps a more satisfying feeling can be drawn from defeating him. Like, fight the three optional secret bosses who will drop items to help fight the furtherly tough final boss, which makes that boss really final. 
 I hope I didn't diverge from the topic and made some sense.

				| I suppose that the phenomenon of super-powerful-secret-bosses is due to the fact that secrets are generally discovered by the in, elite gamers, and that these elites also like being able to say that they fought something harder than the final boss. 
 Elite Gamer: "Oh, you beat Phazar RPG?  That's nice.  Did you do any of the secret bosses?"
 
 Other Guy: *wilt*
 
 Combining these two traits, secret-ness and super-difficult-ness, would appeal to these people.  After all, who wants to discover a secret enemy that is pathetic or anti-climatic?
